About the only way you'll recover those photos is if the iPhone was connected to Find My and you can see where it is and recover it via the police.

I'm not sure I understand how you had 1000 pictures on your phone synced to iCloud, but not the rest. iCloud makes the pictures at iCloud.com exactly the same as the ones on the phone.
In any case, If you didn't back up the extra files, then I'm afraid that they are gone with the phone.
