I have my iPhone 16 Pro, as well as my iPad (9th Generation), set to back up automatically, but about every two weeks I get a prompt that reads "(This device) has not been backed up in x days. Back up manually now." Why is this happening?

This is probably why. The iPhone has to be connected to wi-fi, locked, and plugged into power for it to backup automatically. You can also take a look at this troubleshooting document for problems with iCloud backups. If you can't back up to iCloud - Apple Support

Then there is your issue. The phone needs to be plugged in for the update to happen.
Leave your phone plugged in to power every night, Apple recommends this. Your phone is safe, it will not overcharge.
Do you have sufficient space in iCloud? Are the devices connected to wi-fi and locked?
Are you leaving your phone plugged into power overnight?
