I ran out of space so that my Mail app couldn’t even open, so I did a restart command+R. It transferred my macOS Sonoma installation to the main hard drive. I had it installed on an external hard drive. I was able to reinstall macOS Sonoma again on the external hard drive again. Now it’s very slow. Is it because of my lack of space in my Macintosh HD? It has 12.69 GB when I see it in Disk Utility. It’s not where I have macOS Sonoma installed on.

You absolutely need to make some free space.
Also, even though we don't have the details about your mac, the external drive is almost certainly slower than the internal - especially if it an HD and not SSD.
