I have a Mac Mini Late 2012 (16MB RAM) using Mac OS El Capitan (10.11.6) and I would like to upgrade to High Sierra. Can I install it directly over El Capitan or I have to install Sierra first? Will I have problems doing this? Or it is better to format the drive (I use a SSD) and do a clean install?

Make sure to have a good verified working backup before upgrading macOS just in case something goes wrong. You should have regular backups anyway.
