Email unread count drastically increasing

I always read my emails and have a fairly clean inbox, my unread count is usual single digit. Today however it's up at 440. My iPhone is slowly increasing from 16 unread to this number. I do have the new iCloud Mail Cleanup enabled, could this be failing and returning/resetting unread email counts? Has anyone else seen this?
