How do I prevent automatic changes to the OSX Mail app and other Apple software?

For example the mail app requires an action to sort the mail as a single thread. Apple should make the option available but not ads a direct change at installation.

Can Apple provide an app that locks all changes to the operating system unless requested by the user?
