We don't know which mailbox you emptied ... you might want to check where the message originates ?

Seems the message may not be from Apple about your "Mail" account, (if that's the app you use, and the mailbox you emptied) ... but rather from the provider of your email account (eg: GMail, Yahoo, etc.).

ie: You may need to log-in to your provider's online account and empty that mailbox ? (If you wish, you may want to change the settings there too, so messages get deleted automatically.)

Else: If this doesn't ring true : you might try restarting your iPhone (deletes temporary files, re-establishes connections, may update recent changes made, and often restores order.)

If needed: See how to: Restart your iPhone - Apple Support
