Shift + Option + num[1-9] not working

Were they custom shortcuts or just the standard characters.

Option-Shift-num generates characters for me on a US keyboard layout. I switched to ABC Extended and US International and still the keys work correctly for me.

For similarly weird problems I suggest starting up in Safe Mode to clear system caches, then restart normally. No idea if this voodoo will work in your situation, but I've got nothing else to suggest.

If they work in Safe Mode, but not when restarting normally, you have something installed (third-party system extension) that is causing the problem. I have no idea what that might be.

Not that it will fix anything, but if you open the keyboard viewer and press option-shift. Do the correct characters appear on the viewer and do they print if you click them?

The only way I know how to show the Keyboard Viewer is from the Input Source Status menu item.

+1 on what Barney said about third party software causing the problem.

There are a number of unsigned agents or daemons by third parties, with which I am not familiar.

A lot of them are related to "munki". I don't know what this is for.

My prime suspect for this problem, though, would be this one:

org.eyebeam.selfcontrold

Now of course I could be wrong, but that is easy to test. Just uninstall, restart, and if the problem remains, you can install that again.

When you tried Safe Mode, did you try it while in safe mode. I failed to suggest that thinking it was some cache problem, but it could be third-party extensions.
