Does TuringTest2 's DeDuper work with Apple Music app for Windows, or only iTunes?

iTunes only I'm afraid. As yet Apple haven't seen fit to port over scripting support into Apple Music for Windows.

Note that installing Apple Music cripples iTunes, leaving it only able to manage audiobooks and podcasts. I really don't see the benefit of Apple Music for Windows at this point.

You can use the same media folder for multiple apps, but you need to be aware how changes made in one library will impact another. If Apple Music, for example, is keeping the media folder organized, then a metadata update in that library might mean the track is no longer where iTunes expects to find it, and even if you have keep organized turned off iTunes won't automatically pick up on the changes until it has reason to, such as when playing that track.
