I have 3 accounts I pay my apple card with, all from the same bank. I know the last digits of the account are there but is there any way to change the name or label them differently? (i.e. "John's Checking)

No, at this time there is not an option to give accounts > Nicknames < like many other credit card issuers.

Nicknames for bank accounts used to pay on my Apple Card would be very helpful because I have more than one bank account with the same bank. When I choose to pay with that bank I have to then double check that I’m using the correct one. Having a nickname for each of the accounts would help me immensely avoid an error. Other banking systems like yours do allow nicknames. It would be a vast improvement to also allow nicknames. Thank you.
