Check the Mailbox Visibility in Favorites:

  • In the Mail app sidebar, hover your cursor next to Favorites.
  • You should see a '+' (plus) button appear. Click it.
  • Look for the "Flagged" mailbox in the list and ensure it is selected or available to be added. If it's already there but not showing, try unchecking it, quitting Mail, reopening Mail, and then checking it again.


2. Rebuild the Mailbox:

  • In the Mail app, select the Inbox for the affected email account (or any other primary mailbox that should contain flagged mails).
  • Go to the Mailbox menu in the top menu bar.
  • Choose Rebuild. This forces the Mail app to re-synchronize its data with the server, which often resolves display and indexing problems.


3. Reindex Mail Data

  • Quit the Mail app completely.
  • Open Finder.
  • From the menu bar, select Go > Go to Folder... or press Shift-Command-G ($\text{Shift-Cmd-G}$).
  • Type ~/Library/Mail/ and press Return.
  • Open the folder that corresponds to your macOS version (it might be named V10 or similar in more recent macOS versions).
  • Open the MailData folder inside the version folder.
  • Delete any file that begins with Envelope Index (e.g., Envelope Index, Envelope Index-shm, etc.). Drag them to the Trash.
  • Reopen the Mail app. It will take some time to re-index your messages, which should automatically restore the proper functionality of the Flagged mailbox.
