Where was your active .itl before you switched? Apple Music may have looked at the default location of <User's Music>\iTunes for a library to convert. FWIW there really don't appear to be any benefits in the new app as yet. You might want to remove it, along with Apple TV and Apple Devices if installed, so that iTunes can work properly again.

I got it to work by uninstalling Apple Music then going into files and deleting the Apple Music folder, when I reinstalled it grabbed the right playlists. I had it installed before and I think it just defaulted back to the old files it merged over the first time. Everything working now
That makes sense. Unlike the Mac version there is no mechanism to switch libraries or initiate a new conversion of a .itl file, but with this info. I guess there is a way to achieve the same ends by moving files around before launching Apple Music.
