Someone hacked my phone when they stole it and changed the App Store to include modified apps that go against Apple policy for applications. It appears a opportunity to skim Apple users. Any advice?

Your passcode, passwords, email accounts, social media, and the rest of your context, have all been compromised, and should all be changed to new and unique values, and this iPhone itself should be factory reset. If there is a trusted backup from prior to the theft, that can be restored.
