Many years ago before the Mac App Store was introduced, the benefit was a discounted price; however, that discount only applied to Final Cut Express HD.

We have all been witnesses here of problems due to buying it pre-installed.
The general recommendation of the community is to buy from the App Store. It will be associated to your Apple id, and you can download on any macs that you own and control.
If bought pre-installed, you'd have to "accept" the purchase into your Apple Id, and sometimes that does not work, or people are unaware of the procedure, and that comes back to bite you later.

The advice on here is to recommend not to buy it pre-installed.
Some who have bought it pre-installed have had difficulty associating it with their Apple ID and consequently have had difficulty re-downloading it or updating it at a later time.

If you are considering AppleCare+, get that too!
AppleCare saved me allot of money over the years (almost 15 years actually) and it extends to cover all of your Apple brand accessories!
As for Final Cut, once you start using it, you won’t go back to iMovie. It’s THAT good. I use it all the time.
If you add Compressor (Mac App Store), you will love that too!
Definitely getting AppleCare+ Going with the $149 a year until canceled. I assume that will be longer than the 3 years for $399? Hopefully because it’s a new architecture they will support it for more than 3 years on AppleCare +
