If you use messages in iCloud, simply delete the message from your device.

If you no longer wish to sync messages across devices, toggle off messages at Settings > Apple ID > icloud

Similarly, you can delete your photos from iCloud by deleting from your connected device.

Or, you can turn off iCloud photos at Settings > Photos

Once off you break the link between your device and iCloud. You can then delete pictures from iCloud.com/photos without affecting your device.
